After using Webmedia explorer as an online file management system for a few weeks, I noticed a huge amount of files in folder cache (and less but still many files in folder thumbs). Is there any reason not to delete these from time to time? Is it necessary to have such large cache folders or can it be prevented somehow?

The cache is very necessary in order to allow the engine to build the site realtime and fast. Think of it as the webmedia explorer's internal database.
Anyway, you can delete them from time to time but then the next page you load it will take longer as the cache and or thumb folder is regenerated.
